Perhaps the wake alarm is being used? I'd look at wake_alarm_dir and 
wake_delay in /sys/power/tuxonice. (Set the wake_alarm_dir to something 
invalid to make sure it's not used). That said, this would only affect 
TuxOnIce, not suspend to ram.

Have you updated your kernel recently? Perhaps it's simply a regression 
in the ordinary powering off code. (Does trying suspending to ram 
without hibernating work okay? Does init 0?)
